Some suggestions. Clear silicone will hold almost anything and doesn't require a lot of it, especially for something as light as a bottle cap. You could also use a block of styrofoam and just push them into it and then put a sheet of glass over the top. If you want to be able to handle them on occasion, fill in the bottle cap with plaster of paris or something and mount them on a felt covered peice of plywood and attach velcro tabs to the backs of the bottle caps.
